Magellan fut issu d'une humble noblesse portugaise et orienté très jeune vers la carrière des armes. Il étudia aussi la navigation et travailla au département de la Marine à Lisbonne. Dès 1505, on peut le situer dans les Indes orientales. Probablement parti avec la flotte d'Almeida en tant qu'officier. Sous les ordres d'Alburquerque, Magellan participa au bombardement d'Ormuz et peut-etre aussi un peu auparavant à la bataille de Diu gagnée contre un flotte egypto-vénitienne. Après avoir fait un peu de commerce avec son propre argent, il décida de revenir au Portugal pour finir tranquillement ses vieux jours.
